Portal and Mesh AP woes

I have 5 Aerohive AP 170 portals back-hauled to my network through Ethernet to Cisco 3750 switches at various location within my LAN . And I have a number of Mesh AP's which connects to any of the portals. Is this a recommended setup as I am detecting a lot of spanning tree loops and mac flapping on my switches which make the wireless network very unstable.

I have attempted to use the radio frequency isolate the various portals but this has not worked as the mesh AP topology changes still creates a loop.

I am thinking of placing each portal and it Mesh AP's in a separate hive? Is this a best practice or do any you have a solution / suggestion to this problem?

Thanks in advance.
