I created 3 SSID and now it has been determined I only need two. How do I delete one?
Also I have removed some APs off of the network and they are showing grayed out, how do I delete them?

The 1st thing you're going to need to do is remove the SSID from the Network Policy attached to your APs and push out the new update.  This will remove the SSID from the air.  If you then wish to remove the SSID from HM completely, go under Configuration and expand the side bar.  Choose SSIDs and check the box for the SSID you wish to remove and hit Remove.  If it fails, the SSID is still has some parent/child objects tied to it that need to be unattached first.

Under configuration (All devices) is also the place to go to remove an AP from your HM instance.

It is worth noting that you can't remove an object, such as a user profile, from HiveManager if there is a dependency, say a firewall policy applied to the user profile.  In large deployments this can be a major issue as you keep getting errors when you try to remove objects.

I have found that removing objects in this order seems to work the best (but is still not perfect):

1.  Network Policy
2.  SSID
3.  Traffic filters and DoS Prevention
4.  Remove all object references in the User Profiles
5.  User Profiles
6.  Firewall Policies
7.  Rate Control and Queuing Policy
8.  VLANs

I'm also having trouble deleting an SSID. When I search in Advanced configuration the only things I can find are what's pictured.
